Summary

The EGASP project assessed the state-of-the-art in genome annotation within the ENCODE regions of the human genome, evaluating 18 groups' computational methods for predicting protein-coding genes. The best methods correctly predicted at least one gene transcript for 70% of annotated genes, but multiple transcript accuracy reached only 40-50% due to alternative splicing. Programs using mRNA and protein sequences were most accurate, with 90% accuracy at the coding nucleotide level. Experimental validation showed only 3.2% of predictions were incorrect, indicating that few protein-coding genes were totally missed, but getting the entire genomic structure correct remains challenging.
