Summary

Statistical inference of T-cell receptor diversity generation from sequence repertoires requires accurate knowledge of V, D, and J-gene sequences and their allelic variants. The authors curated a list of known and discovered allelic variants, removing false variants and adding novel ones. They analyzed CDR3 sequences from 9 human individuals, using a two-step pipeline: alignment of sequence reads to gene alleles and iterative refinement to estimate the generative distribution of recombination events. The algorithms were implemented in Matlab and run on a Linux cluster, with key routines compiled into C++ for improved speed. The code and data are available online.
