Summary

HIV-1 DNA sequence diversity and evolution were studied during acute subtype C infection in four women. Near-full-length, single genome next-generation sequencing showed that the majority of viral DNA genomes were intact, lacked APOBEC-3G/F-associated hypermutations, and had limited genome truncations at the earliest phases of infection. Viral sequence divergence was predominantly fueled by single-base substitutions, and treatment initiation limited sequence divergence. Over one year, genome-intact viral DNA genomes showed little indication of cytotoxic T cell-driven immune selections, providing insights into HIV-1 DNA sequence profiles during the first year of infection.
