Summary

ChIP sequencing (ChIP-seq) is a method for genomewide mapping of protein binding sites on DNA, generating excitement in functional genomics. To score data and determine adequate sequencing depth, the genomic background and binding sites must be properly modeled. A computational method, in silico ChIP-seq, simulates the experimental outcome by placing tags onto the genome according to assumed distributions for binding sites and background genomic sequence. Results show that both background and binding sites have a nonuniform distribution, with background tag counts modeled by a gamma distribution. This enables identification of transcription-factor binding sites in ChIP-seq data in a statistically rigorous fashion.
